"Subway" in this context meant a roadway and a railway crossing at separate grades.

Here's a photo from 1915 titled "Keele St. Subway", showing a rail line crossing over a road in Toronto.

Interestingly, a rail bridge in Bible Hill, NS is still referenced by locals as "the subway".
