Haven't heard the Muse version, since I steer clear of them. I'd say either Frijid Pink's or the ham-fistedly earnest BTO version. (I loved the Frijid Pink version when I was teen, and I'll admit to a faint echoing affection for it now.)

I don't do these modern Media, partly because I favor under-produced versions of almost everything. And yes, my favorite version of House of the Rising Sun is Carl Sandberg's (a Folkways, or possibly Library of Congress, recording, I think) -- the one than which you can't hardly get less under-produced.

Somewhere near the other end of the spectrum, I've always considered Tom Waits' 'Lucinda' to be the bastard child of HotRS (with a sliver of Alfred Noyes somewhere in there).
